Value over replacement is a player's projected fantasy points above the last startable player at his own position — the player you could add from waivers for nothing.
Raw projected points are not comparable across positions, because quarterbacks outscore everyone in almost every format. Value over replacement fixes that by measuring the edge each player gives you over the freely available player who would otherwise take his roster spot, which is what actually decides a draft pick.
It is why a running back can rank above a quarterback who scores far more points: the running back's edge over a waiver-level back is larger than the quarterback's edge over a waiver-level quarterback. Fanademy orders its boards by value over replacement for this reason.
